After you move the module its new position is saved automatically, no need to press Apply Settings button

For me it does not work. Could it be browser related? I do not use windows (Use linux/Ubuntu). I have tested with latest Firefox (not working at all, cant move modules) and latest Chrome (Can move modules but they go back to former location)
I just updated to Firefox 36.0.4. Now I can move the modules, but they still go back to former location.
OK, now I can get it to work somewhat. Just moved a module at /modules and went back to theme settings. But I cannot change anything else in theme settings because “Apply settings” will make modules go back to former positions.
Hi. Please check the issue with the Windows OS. We need to know for sure that is the issue with the Ubuntu.

If you can’t move it in the Theme settings do that in the Modules>Positions There is the PS functionality and it should work well.

I can now move modules in theme settings. And I can move them in /modules.
Everything looks ok in theme settings/home page until I press Apply settings.
Then modules both in theme settings and in /modules go back to former positions.
No other values in theme settings will be affected. Just only module positions.
Again can’t access to your account to check the issue with the firefox.
With Chrome I don’t have such problems as you have

Yes, I can arrange the modules and not press save. But if I want to change anything else in theme settings afterwards,
like colors, and have to press save, also the new module positions will go back.
After modules moving you just need to wait about 5 seconds (for script saving). After that you can easy make any modification in the Theme Settings

tested everything, also waited far longer than 5 seconds.
Since you can move modules and save positions at my prestashop install without any problem, I have to investigate if I might have some firewall/ISP issue that blocks
traffic in some way.

But I think forget about this small bug. Just use default PS feature for that Modules>Positions

So if you move the modules with the Modules→Positions and after that make some changes in the Theme Settings and press SAVE button the modules moves to previous position?
