Hi.
All translation you can import with the Localization>Translation (but I don’t remember is it copy translation from modules or not)
CustomCSS is here \modules\pk_themesettings\css\customercss1.css

I strongly recommend you before update make full site folder and DB backup.
After hat you can easy update the theme ;-) (we strongly recommend automatic method Modules>Theme Settings>General settings )

After reseting the flex menu module i lost all the menu items i had, photos etc It will take about a few minutes to add it again from start. Is it a problem?

Could you please guide me on how to SAFELY update the theme?? Theme update goes mostly ok without any problem or information loosing. But you can loose some modules translation - because update includes translation files and your old files can be overwritten.
For that I wrote you make a site backup. With the site backup you can always recover some translation if it was overwritten.
For example here is located Flex menu module translation \themes\alysum\modules\pk_flexmenu\translations\
custom css for example.
I wrote you where is custom.css file located

I cannot loose any module translations and settings Make a site copy to some another folder and update the theme there. With such trick you can see how it looks. If there everything ok you can move your old site to some other place and move updated site to the main place. I suppose for you this is the safest variant.

If you need I can help you make a site copy and update there the theme. It will cost about 20-30 euro.
