Where does the logo change for the mobile version of the header?

It should take the logo from your back office → Theme & Logo https://take.ms/NNtT0

The logos have been set to the correct ones, but it still displays the default for the theme for both domains.

I assume you have defined specific header template for mobile, you can check that in the Theme Settings → Header
If so, click on Edit Template button and check out Logo widget settings
