It's hard for me to say.
Make sure you have selected proper templates for header/footer/homepage in Theme Settings

I've done a fresh install and now it works.

One more thing. Can you tell me how to change the logo size in AMP?

Sorry for the delay. AMP display the same logo as your main theme.
You can change logo in the: Design → Theme & Logo
